Programmer Analyst II

Responsibilities

We are seeking a Programmer Analyst to provide assistance with gene expression and sequencing experiments performed by laboratory members and collaborators as directed by Dr. Geschwind and Dr. Kawaguchi.  The Programmer Analyst will develop and implement  data  analysis algorithms for single cell RNA sequencing, ATAC-seq and other single cell genomic methods, and provide bio-informatic support for investigators in the laboratory and laboratory collaborators. They will apply advanced network-based methods and transcription factor analyses, such as the Scenic pipeline to delineate gene regulatory networks, and develop and maintain web tools for browsing single cell and other transcriptomic data. In addition, the Programmer Analyst will assist with experimental follow up, including the identification of genes and pathways to be investigated in downstream studies.

Qualifications

  • Bachelor’s degree in Computational Biology or Bioinformatics, or in disciplines related to the Laboratory’s scope (e.g. Neuroscience and Genomics) but with a strong computational component highly desired
  • Ability to analyze and criticize statistical methods in use as well as to write clear, concise and accurate reports of findings.
  • Demonstrated knowledge of basic statistical methods including linear regression, re-sampling techniques (i.e. bootstrapping…), t-test, chi-squared and fisher’s exact test.
  • Experience with single cell RNA sequencing processing and analysis (i.e. alignment, dataset integration, quality control, normalization, batch correction, clustering and differential gene expression).
  • Demonstrated working knowledge of scripting languages R and Python, as well as R shiny, HTML, CSS and Javascript.
  • Demonstrated knowledge of dimension reduction methods including PCA, tSNE and UMAP.
  • Experience with popular single cell RNA sequencing packages such as Cell Ranger, Seurat, SCENIC and Liger.
  • Experience with Linux/Unix programming environment.
